Yes.  Only use one.  The repository formats differ slightly and it'll get
messy.

cygwin cvs uses its own library to find out what username it used, that
cvsnt has no access to.  Unfortunately using ssh on NT is probelmatic in
that you can never completely fake a username - the Win32 API simply
doesn't allow it...  the best you can do is fake an impersonation context
under SYSTEM.  That's why cvsnt has things like sserver (and gserver when
it works) so that it can talk to Unix systems without compromising
passwords.
