Upgrade your FTP client then.  Any functional FTP client will do line
ending conversion automatically.

You don't want to start messing with the line endings on the Windows
system if you can help it otherwise things can get very confused
(although it is possible if absolutely essential).

All versions of CVS have done this, so downgrading wouldn't make a
difference.
