This is caused by sometimes using a CVSNT client, and sometimes using
a cygwin client.

You cannot, and indeed *must* not mix sandboxes between CVSNT and
cygwin CVS.

The mixture of cr/lf handling between the two clients will screw up
your repository.  badly.  possibly so badly it can't be recovered
again.

Use one client and stick to it.
