The backend only sees physical filenames...  this of course has an 
impact on things like cvsmailer and will probably have to be addressed 
for 2.6.. for now it's not so much of an issue as most people aren't 
using modules2 at the moment (it's also rather difficult to fix with the 
2.5 core as it's written assuming there's no difference).
