Why not do this:
1. Install the latest stable CVSNT on a different PC (even an XP-Pro
workstation)

2. Copy over the real repository to this PC and register it as its own

3. Run your scripts and tests to verify if the procedure you use still
cause corruption.

This gives you a chance to evaluate the problems while not touching
the real server.
