Are you principally just renaming the directories?  You could probably 
get away with splitting it all up within the repository then creating 
modules / modules2 entries to stitch it back up in both the old and new 
structures.

I don't think that will affect existing sandboxes as long as you are 
careful to set up both the old and new structures precisely, but I 
haven't actually tried it out.
