I can't repeat this... I often work with multiple branches in my test 
sandboxes and haven't seen any issues like this.

Is it possible someone has put 'update -A' in your .cvsrc or 
CVSROOT/cvsrc file?

An update with TortoiseCVS 1.8.0 didn't display any problems either.
